Languages, and their words, evolve. Even if the word "atheist" stops
being used, the Merriam-Webster dictionary will simply list it as being
"obsolete" or "archaic".

Unlikely, as the word "atheist" has appeared in literature, plays,
movies, etc. It will take a LONG time for the word to disappear from
the lexicon, assuming that such ever happens.

Whether the word exists and is in use or not, it is an unnecessary word. I don't
believe in the tooth fairy or alchemy, and no word is needed to describe that
absence of belief.

Nonetheless, most human beings hold to the existence of immaterial
entities and/or forces, including God or gods, and so, as long as those
beliefs persist, the category of those of us who do not believe will be
the label of "not whatever".

You can say that the word is unnecessary, but as long as it persists in
writing and/or spoken speech, it will continue to be listed in the
various dictionaries.
